¬ Molecular Pathway Modelling & Analysis
¬ Published Paper Titled “Anti-Alzheimer’s Drug-VikAsthra” in Annual journal of IIT- Kanpur - Eureka. Abstract:
Alzheimer's disease (AD) is a neurodegenerative disease with symptoms like short-term memory loss and visual-spatial confusion. On the basis of "cholinergic hypothesis" various drugs have been designed which inhibits acetyl cholinesterase (AchE), an enzyme that breaks down the neurotransmitter acetylcholine at the synaptic cleft. AChE-inhibitors like Huperzine B and Donepezil reduce the rate at which acetylcholine (ACh) is broken down thereby contributing to the clinical efficacy in AD treatment. Structure based drug design approach was used to design new and more effective analogues of existing ACh inhibitors. Using scaffolds from Donepezil and Huperzine, three different combinatorial libraries were enumerated. Libraries were filtered using Lipinski’s rule of five and docked with the receptor after active site identification and validation. By intensive analysis and interaction site calculation, three potent hits were obtained which have up to 150% decrease in docking energy as compared to Donepezil and Huperzine. These were named as1) VikAstra I- Similar to Donepezil. 2) VikAstra II - Donepezil and Huperzine B Chimera. 3) VikAstra III - Novel Structure.
¬ Development of Web Tool and Database for identifying peptide periodic repeats (PEPPER).
The project is to maintain an already existing web application of Peptide Periodic repeat finder. The need was to: -
1. Change the already existing web interface,2. Increase the efficiency of the system and3. Development of Database for Repeats in Protei
The project demands of learning how to fetch a file from the client, then process it on server and display on the results to the user. The database creation used PERL scripting to parse fasta and protein files for finding the repeats (which are then inserted into database) and cross-referencing the repeats (so found) to other databases. My solo efforts to produce web application and database creation has helped me to learn PHP, MySQL, PERL, HTML, C languages with many basics of web application development.
¬ Dynamic Modelling of Vascular Smooth Muscle Cells:
The project involves modeling of various membrane pumps that determines the membrane potential, salts (i.e Ca, Na, K conc) inside the cells with respect to time. It demands coding in C with application of gsl libraries for solving differential equations. While modeling I have developed basics of integrators and complex equations which involved concepts of file handling, pointers, memory management etc.
¬ Analysis & Modeling of NSAID Drug Pathways.
This project is my independent study endeavor to learn and analyze a pathway from a systemic point of view. The project has helped me a lot in generating my intuitions for the nature of response of different types of metabolic/drug pathways. For the analysis of NSAIDS we have to first model the cox and pox pathways. This was a challenging task as there were many values of rate constants predicted and some rate constants were even not reported in the literature. So the most challenging task was to model the pathway which consists of total 8 cycles (5 POX and 3 COX). The model was built on COPASI software which included some 140 odd reactions and some 50 differential equations. The model was then validated with the previous literature work reported. Asprin action on COX had already been analysed which is in accordance to the previous work reported. The project is in its final stages where the action of celecoxib (another NSAID) will be analyzed and then finally VIOXX will be tried. It will also be used for analysis of different combination of drugs and its effects.
